After *2 hours* of digging, I found the problem!
OverrideParent must be set to "true"!
I figured this out by comparing the sdlproj files when manually setting a TM vs programatically setting a TM.
When you do it manually, OverrideParent is set to "true".
Most likely your code works, because you are reusing an existing TranslationProviderConfiguration.
Ah, yes, I set this right when the project is created. And the package creation opens the existing project first, so its configuration is reused.
But I remember very well fighting with this too... if the OverrideParent is not set, the TM is not included in the project.
