I would open up a support ticket with this request. Looking at the third-party tool that we use under the hood for Direct to PDF, they have support for a Master password, a document password and also the ability to set permissions (i.e "noprint", "noforms", "nomodify", etc. This should be possible to expose this interface to use through command line options.
